it doesn't mean that the dealership is making less profit.

Dealership mark-up is unaffected by any factory rebate and you still have

For example, lets take a 2009 Lexus RX 350 with a MSRP of $42,900
and a Factory Rebate of $4,000.

You would be very wrong to think that $38,900 (MSRP of $42,900 - $4,000 Rebate)
would be a good deal on this vehicle.
